Actually, I realise that my question is in fact answered by this thread (And what I followed to install the secure boot)

So the answer is I guess, don't use the update-pieeprom.sh script, use the procedure in the thread above. This suggests that either the update script is flawed I'm not understanding it's usage correctly.
