We use unmodified orig tarballs from kernel.org, so yes, using uscan and letting it strip out files will cause issues.
There is a helper script (debian/bin/rpi/update) that should help understand how it's meant to work.
The package is based on Debian's, with minimal changes required for our use case. So some parts, like stripping out the non-free files, don't work and we don't use them.
