Did you actually start the crystal oscillator and wait for it to be stable?As part of the setup process, I change the system clock source from ring oscillator to the Crystal oscillator. I also configure the clock generators clk_ref and clk_src (Section 8.1) to use crystal oscillator as the source. In addition to that I also enable the tick generator timer0 (Section 8.5).
I don't know how your code base can be extensive if you're currently "re-creating the blink LED example" as you described. We don't need your entire examples folder or whatever is so big, just the code for that simple example, otherwise this is just going to be blind guesses.P.S.
My code base is quite extensive and I do not want to post my code unless it is absolutely required.
