We'd need to see the circuit, but an Arduino Nano won't destroy a USB port if everything's correctly wired. If you have a floating ground voltage, then yes, bad things can happen.

Are the USB ports permanently broken, or do they recover if you turn the Raspberry Pi completely off for a day or so?
